Mortimer L. Downey 3d, a 12-year veteran of the New York State Metropolitan Transportation Authority, is expected to resign from the agency to take a senior position with the U.S. Department of Transportation, an MTA spokesman said yesterday.

President Clinton announced last week he will nominate Downey, the authority's executive director and chief financial officer, to the position of deputy secretary at the transportation department pending a background check.

MTA spokesman John Cunningham and Department of Transportation officials yesterday confirmed that Downey is the leading candidate for the job.
